Instead, since 1967 an almost uncountable number of individuals has publi- shed pieces of sequence information with various length. Only the group ofF. Blattner at Madison, WI has performed systematic sequencing of E. coli. The first report of this group appeared in 1992, followed by six others (Daniels et al. 1992; Burland et al. 1993, 1994; Plunkett III et al. 1993, 1994; Blattner et al. 1993; Sofia et al. 1994). Abstract

A printed version of the interactively usable genetic map of Escherichia coli K 12 is provided together with some statistical information about the actual status of the respective genome sequencing project. A total of 3179967 bp corresponding to 68,38% of the genome is available through the ECDC database. Contigs as well as individual DNA sequences for each gene or open reading frame are provided. Access to a number of other databases is possible using World Wide Web or local programs.

Genome sequencing seems to become easier each year (Oliver 1994). Several internationally coopera­ting projects are already launched in order to syste­matically sequence entire genomes of selected model organisms, e.g. Bacillus subtilis, Saccharomyces cere­visiae (yeast), Arabidopsis thaliana, Caenorhabditis elegans, Drosophila melanogaster, and Homo sapiens. paper is to provide a compromise between a full length DNA sequence hard copy and a simple genetic map. The map given in the appendix is both, a very detailed genetic map and an electronic interface for information retrieval either via INTERNET or local programs on personal computers with MS-Windows (for details see below).

Previous and supporting efforts

In 1983 we started to collect the DNA sequence data of Escherichia coli, mainly for K 12 but also for all other strains. Our collection is based on database entries as well as on our own literature searches. We first reported about our database in 1989 as part of the annual Nucleic Acids Research database issue (Kroger 1989; Krogeret al. 1990,1991,1992,1993; Wahl et al. 1994). Our database is available on the CD-ROM of the EMBL data library since 1991. Because of the extraordinary interest in these data, E. coli sequences have been collected independently also in three other groups. Most recent papers are: Rudd 1992; M6digue et al. 1991, 1993; Kunisawa et al. 1990.

Since the beginning we collect the E. coli DNA sequence data and include as many additional informa­tion as possible. Gradually it became clear that neither the presentation of DNA sequence nor of any additional data can be performed in any other way than in electronic form. In the same period of time computer handling became easier and less expensive. Thus, the idea has been developed to connect the entire knowled­ge of E. coli K 12 in a single database system. Consequently, we created ECDC - the Escherichia coli database collection, which is presented here.

Content of database collection

A part of the enormous interest in the E. coli genomic DNA sequence comes from the fact that about thousand different genes are functionally described for E. coli K 12 (Bachmann 1990; Riley 1993; Selkov 1994). A well accepted genetic map has been main­tained for several decades by B. Bachmann at New Haven (Bachmann 1990). Genetic informations and the respective mutant strains are collected at the New Haven E. coli Genetic Stock Center. Contact M. B. Berlyn for CGSC database at New Haven (Berlyn and Letovsky 1992). A detailed physical map has been developed by Kohara and Isono (Kohara et al. 1987). According to different DNA sequences and to the physical map, the genetic map has been recalcula­ted. The new data are given in Table 2. A number of refined functional analyses of the sequence data has been performed, namely on promoter (Lisser and

Margalit 1993) and terminator structures (d'Auben­ton et al. 1992), as well as on ribosomal binding sites (Rudd and Schneider 1992) and on the distribution of REP sequences (Dimri et al. 1992). Other most valuable collections are available which regard tRNAs (S. Steinberg et al. 1993), distribution of insertion elements (Umeda and Othsubo 1989; Bir­kenbihl and Vielmetter 1989), chromatographic be­havior of proteins (VanBoge1en et al. 1992), and metabolic pathways (Riley 1993; Selkov 1994).

Description and structure of ECDC database

Data management and program development was performed using Borland C+ + and MS Foxpro for Windows on personal computers and C on UNIX. The database retrieval software is available for MS Windows and will also be available for Apple Macin­tosh in the near future.

Starting with ECD release 20, the content and structure has changed completely. Thus, we call our collection ECDC for Escherichia coli database collec­tion. For a principle description ofEeD see Wahl et al. 1994. From now on we are able to align the EMBL entries with the physical map of Kohara (Kohara et al. 1987). Additionally, we use these entries to build sequence contigs and align them with all previously determined sequences, including RNA sequences. The exact genetic and physical map position of each described gene, open reading frame or regulatory region is calculated. Each coding sequence may be extracted directly.

The respective genetic map is presented in the appendix, which may be read using the explanation given in Fig. 1. The map is divided into portions of 0.5 min; four of these portions cover one page. Note, that in the electronic version of ECDC all gene names or contig numbers allow to open a cascade of

Access via an alternative name will always be internally guided to the names shown in the genetic map. Line 30 gives the approximate genetic map position of un sequenced genes according to B. Bachmann (Bachmann 1990).

additional information. Within the Internet version, these cascades guide the user always into the most actual data base entry maintained at various sites all over the world. The maintenance of these individual files is not performed via our program. It is always within the guidance of the original database, exclusi­vely.

Beside a number of 1895 mapped and sequenced genes, 1042 open reading frames are discovered. A small number of sequenced but still unmapped genes has been collected within ECDC as well. The respecti­ve data are given in Table 3.
