Proteomics Analytical Challenge
Proteomics is the analysis of proteins in a biological system Approximately 20,000 proteins in humans
This equals approximately 1,000,000 tryptic peptides!
Analysis is typically done on enzymatically (trypsin) digested samples because • Peptides are easier to separate
• Peptides respond better by LC/MS than proteins
• MS/MS of peptides can be predicted
• Poor protein extraction and digestion lead to irreproducible results – bad data!
Concentrations span a wide dynamic range (about 1011 in plasma)
Quantitate – absolute or relative
Protein identification by matching peptide MS/MS to theoretical spectra
